The Expensive Way

Mixtuur Virtual Pipe Organs
Midi organ consoles made by Mixtuur are a great way to have complete control over your sample sets. They have a couple of different models. You can customize them to your needs.

Classic Organ Works Bundles
The Classic Organ Works Bundles give you ultimate control over every aspect of hauptwerk. They include a console table, a keyboard stack with 20 pistons per manual, a 32 note AGO pedalboard, swell shoes, and an organ bench. These bundles are great, and very reliable, but they are very, very expensive. These consoles range from $8,300 to $10,500.

The "In-the-Middle Way"

Classic Organ Works Keyboards and Pedalboards
If you aren't very picky about how your setup looks, You can just buy a Midi keyboard stack, a Midi pedalboard, and an organ bench from Classic Organ Works. Throw it all on a cheap table and it still gives you a lot of control. This option will be at least $5,000 including a computer, touch screen, and sample set.

The Cheap Way

Classic Organ Works Pedalboard and Midi Keyboards
The Cheap Way still gives you a lot of control, but not as much as The Expensive or the In-the-Middle Way. You still buy a Classic Organ Works pedalboard, but for your manuals, you use regular midi keyboards. A lot of people use the M-Audio Keystation 61es . They work great for Hauptwerk. Just about any Midi keyboard will work as long as you figure out a way to mount them on top of eachother. As far as pistons go, you can buy an X Keys Stick. You can program all 16 keys to perform a different keyboard shortcut.
The price really depends on what kind of keyboards you get and what table you use and how expensive your bench is.
Including a computer and sample set(s), plan on spending around $3,000.

For the DIY-ers

Midi-fy an Old Console
There are always a couple old used Allen or Rodgers organs from the 1960's on Ebay for only a couple hundred dollars. Sometimes you can find someone desprate to get rid of their organ selling it for around $50. Just watch ebay for a while until you find a console you like and use parts from the Midi Gadgets Boutique to midi-fy your console. If you email the Midi Gadgets Boutique directly, they can tell you exactly what you need to midi-fy your console.
The price for this setup depends on the price of the console you buy. Plan on spending about $3,500-including a computer, Hauptwerk software, and sample sets.

Midi-fy a Pedalboard, Midi Keyboards
If you don't want to midi-fy a whole console, just midi-fy a pedalboard, it's still a project, just much less work.
It might take a while, but watch for old pedalboards on ebay and craigslist and eventually you'll find one you want. There are 2 main options for midi-fying your pedalboard.
